Hypomodification of eEF2 is associated with a range of cellular defects and reflected by relevance in human disease. Mutations in genes coding for diphthamide synthesis protein Dph1 are associated with various cancer diseases. Dph1 and Dph2 mutations are also associated with an autosomal recessive neurodevelopmental disorder named diphthamide deficiency syndrome (DDS). Affected individuals display mutual traits including intellectual disability, craniofacial malformations and short stature. In S. cerevisiae, diphthamide is synthesized in four catalytic steps requiring eight proteins (Dph1-Dph8). The first step revolves around a radical reaction catalysed by the heterodimer Dph1•Dph2, processing S-adenosylmethionine (SAM) into the diphthamide precursor ACP (3-amino-3-carboxypropyl). This biological redox reaction requires [Fe4-S4]-clusters as inorganic cofactors. The subunits of Dph1•Dph2 are proposedly asymmetric in function, with Dph1 being the catalyst Dph2 a regulator. Their [Fe4-S4] binding motifs include four cysteines, respectively and two of these form tandem-cysteines motifs (TCMs) with an ill-defined role. Based on mutagenesis in yeast cells, chromosomally coded substitution mutants of Dph1 and Dph2 were phenotypically and biochemically analysed. Results show that tandem-cysteines in Dph2 (but not in Dph1) are cooperatively important in function, suggesting four cysteines in Dph2 qualify as [Fe4-S4]-cluster ligands. All essential cysteines in Dph1•Dph2 were revealed as critical integrity factors for both subunits unanimously. Unlike Dph2, Dph1 (the catalytic subunit) contains an amino acid sequence qualifying for SAM binding motif (SAM pocket). Dph1 residues which were structurally predicted to surround the SAM methionine moiety are critical for functionality, suggesting an involvement in SAM orientation for efficient ACP-formation. Based on obtained insights into critical Dph1•Dph2 regions, rare human DPH1 and DPH2 variants (occurring heterozygous) were analysed in human cells and their yeast counterparts as well. Ten DPH1 and two DPH2 variants have been identified as prone to trigger DDS. Some functionally compromised variants affected DPH1 residues close to the active center, which may indicate a role in DPH1•DPH2 activation by DPH3. Lastly, in a collaborative effort, a novel DPH5-related diphthamide deficiency syndrome was identified including studies on Dph5 counterparts in yeast cells. The focus of this dissertation lies on the optical characterization of newly synthesized neodymium complexes bearing phosphonate ester ligands and the fabrication of photonic crystal (PhC) cavities. Micro-photoluminescence (PL) spectroscopy is used to investigate the NIR emission bands of trivalent neodymium ions at both room and liquid helium temperatures. The emission lines of the emission band at around 890nm are labeled with the help of temperature-dependent PL measurments. PL measurements of equimolar solutions reveal information about the emission strength of the complexes with different ligand types. For light enhancement, molecules are immobilized on PhCs. The fabrication and optimization of PhCs using electron beam lithography (EBL), inductively coupled plasma reactive ion etching and selective wet etching techniques is discussed. For molecule immobilization on the PhCs several approaches are developed. In addition to drop-casting complex solutions on PhC samples, a molecule-mixed electron beam resist is investigated as an EBL-supported method. A third technique involves locating molecules on the PhC via EBL and covering them with protective SiO2.
This thesis is organized as follows: Chapter 1 gives a brief introduction highlighting the motivation of the current research. The second chapter contains a comprehensive fundamental insight into the research topics on which this thesis is based. In Chapter 3 the experimental methods, the required equipment and their working principle are introduced. In the following three chapters, the main results are presented including complex synthesis, the optical characterization of neodymium complexes, PhC processing and the immobilization of the molecules on the PhCs. RK-like methods differ from additive RK methods in that their coefficients are allowed to depend on the solution and the step size. As a result of this, we also refer to them as non-standard additive RK (NSARK) methods. We motivate and introduce modified Patankar (MP) schemes as a subclass of NSARK methods and emphasize their importance. The first major part of this thesis is then dedicated to providing a tool for deriving order conditions for NSARK methods. The proposed approach may yield implicit order conditions, which can be rewritten in explicit form using the NB-series of the stages. The obtained explicit order conditions can be further reduced using Gröbner bases computations. With the presented approach, it was possible for the first time to obtain conditions for the construction of 3rd and 4th order Geometric Conservative (GeCo) as well as 4th order MPRK schemes. Moreover, a new fourth order MPRK method is constructed using our theory and the order of convergence is validated numerically. The second major part is concerned with the stability of nonlinear time integrators preserving at least one linear invariant. We discus how the given approach generalizes the notion of A-stability. We are able to prove that investigating the Jacobian of the generating map is sufficient to understand the stability of the nonlinear method in a neighborhood of the steady state. This approach allows for the first time the investigation of several modified Patankar schemes such as MPRK, SSPMPRK, MPDeC, GeCo and gBBKS methods. During that analysis we additionally demonstrate that GeCo2 and gBBKS methods are not in C^2 and prove asymptotic stability for GeCo1 schemes and, for some PDRS, also for MPRK methods. In the particular case of MPRK schemes, we compute a general stability function in a way that can be easily adapted to the case of PDRS. 2024-01-01T00:00:00ZIzgin, ThomasThe work deals with two major topics concerning the numerical analysis of Runge-Kutta-like (RK-like) methods, namely their stability and order of convergence. RK-like methods differ from additive RK methods in that their coefficients are allowed to depend on the solution and the step size. As a result of this, we also refer to them as non-standard additive RK (NSARK) methods. We motivate and introduce modified Patankar (MP) schemes as a subclass of NSARK methods and emphasize their importance. The first major part of this thesis is then dedicated to providing a tool for deriving order conditions for NSARK methods. The proposed approach may yield implicit order conditions, which can be rewritten in explicit form using the NB-series of the stages. The obtained explicit order conditions can be further reduced using Gröbner bases computations. With the presented approach, it was possible for the first time to obtain conditions for the construction of 3rd and 4th order Geometric Conservative (GeCo) as well as 4th order MPRK schemes. Moreover, a new fourth order MPRK method is constructed using our theory and the order of convergence is validated numerically. The second major part is concerned with the stability of nonlinear time integrators preserving at least one linear invariant. We discus how the given approach generalizes the notion of A-stability. We are able to prove that investigating the Jacobian of the generating map is sufficient to understand the stability of the nonlinear method in a neighborhood of the steady state. This approach allows for the first time the investigation of several modified Patankar schemes such as MPRK, SSPMPRK, MPDeC, GeCo and gBBKS methods. During that analysis we additionally demonstrate that GeCo2 and gBBKS methods are not in C^2 and prove asymptotic stability for GeCo1 schemes and, for some PDRS, also for MPRK methods. In the particular case of MPRK schemes, we compute a general stability function in a way that can be easily adapted to the case of PDRS. In Drosophila, there are only two SFKs namely Src42A and Src64B, the former is essential for embryonic development and the latter is a non-essential gene. Since Src42A is supplied as a maternal component, the zygotic mutant were showing defects in later developmental stages, because the contribution of maternal Src42A is stronger in early stages of development. Depleting maternal Src42A was challenging because of its genomic locus. To understand the function of Src42A during early developmental stages, loss of function analyses were performed using RNAi and CRISPR/Cas9 methods. Upon depletion of maternal Src42A, the early developmental stages including cellularization and germband elongation processes were affected. I explored the function of Src42A in adherens junction remodelling during Drosophila germband elongation. Src42A localizes at the hotspots of mechanical tension and is required for tyrosine phosphorylation at bicellular (bAJ) and tricellular junctions (tAJ) in germband cells. I found that during cell intercalations, Src42A is required for the contraction of AP cell junctions and the AP cell junction of intercalating cells displayed less tension. In addition, the planar cell polarity of E-cadherin and β-catenin is compromised, and E-cadherin accumulates at tricellular junctions after Src42A knock down. Furthermore, Src42A acts upstream of Abl and together they control the speed of germband elongation. Our data suggest that Src42A is involved in two related processes; in addition to establishing tension generated by the planar polarity of MyoII, it may also act as a signalling factor at tAJs in controlling E-cadherin residence time. In this thesis I have also reported preliminary findings on the impact of Src42A in cellular arrangement during cellularization.
